We still don't know what the fuck these random empty spaces are for, do we? There's at least one on each island. And you can find one of them in the demo with the Machamp randomly standing in it.
I think it's either for some post-game facilities unlocking or that building feature they haven't advertised yet since there's a pickaxe icon on one of the shops in the trailers.
