If he was the man behind the man, it would be because N was having doubts about their mission, and he decided that it was time to step in to make sure their goal was accomplished. I didn't expect him to be the kind of character he actually was.
But again, maybe that's just me. I can see what you're talking about, it's just that he seemed like the public face of Team Plasma at most, not the true main villain to me.
