Headcanon time !

Pokéballs need a tiny bit of Life Energy they take from the pokémon to function, if it's fainted, it doesn't have enough of it/would die.

Pokeballs don't actually capture unwilling Pokemon. In order to catch a Pokemon, you have to earn its respect through kicking its shit in or sheer persistence. Only once the Pokemon has decided "fuck it, why not" will they actually stop breaking out.

Fainted Pokemon are unable to consent to the pokeball, and thus the capture automatically fails. Sleep is a different condition from fainted where a Pokemon is still capable of understanding communication; thus Sleep Talk and Snore can still be ordered. Some moves (HMs) are able to used while fainted, but that is a function of muscle memory, not conscious effort, which makes them difficult to forget.

Would also explain why you can't capture other trainer's pokemon with standard regulation pokeballs. A safeguard built into every legitimate, commercially available pokeball.

It only needs the bit of life energy once. After that its fully registered to you and the ball and can be recalled at will but can leave the ball if the situation is desperate or the pokemon has enough power and will to do so.

I doubt a pokemon would be aware of the significance of some random trainer using a Master Ball on them, though, with how rare and seemingly priceless they are, I could see their effectiveness deliberately being cranked up to 11 in order to be used in special scenarios.

I think a Pokemon would realize a ball's value if he's been put it in. The moment the ball hits a Pokemon, they realize how special it is, maybe by judging how it looks on the inside.

Besides, I'm pretty sure 'fainted' isn't the word used in Japanese, they're 'near-death'. Still conscious, but very weakened,

I just figured that wild pokemon fled when you beat them, because fainting in the wild would just be asking for some predator to come by and snap them up.
