For one, N had became the Champion. That meant he was THE strongest in the region. No one would be able to disobey him.
Next, he had the Pokemon that created the the region under his belt. He literally had a God on his side. Combine that with a Hero who beat the Champion and can actually talk to Pokemon, and his plan starts to make sense.
If the protagonist hadn't stopped him, he would've succeeded. A small faction of strong trainers might have tried to revolt, but they could not, under any circumstances, have beaten N or Ghetsis.
