They THOUGHT that the meteorite was destructive (evidence points towards the fact that they were wrong)
And then Zinnia THOUGHT their plan would send the meteorite to another Earth that just happens to be exactly the same except without the tech to stop the meteorite (which still wouldn't actually be destructive) and destroy a parallel Hoenn (a baseless accusation that makes no sense)
So she sabotages the scientists to """save""" this hypothetical Hoenn, which for all intents and purposes we treat as RSE Hoenn because she clearly described those games, as a nod to the originals.

The ORAS meteorite however, the scientists don't yet know that, so they're treating it as a huge threat. You don't find out its Deoxys until you stop it early in space.
There's literally nothing to say that the meteorite in ORAS was going to somehow cause any more damage than the exact same meteorite did in the parallel universe.
That's why people dislike Zinnia, and say her plan makes no sense. Because we already knew from the start ("we" being the older players of course, the kids were probably blissfully unaware of this information, because the Deoxys event is 10 years old now.) that Deoxys doesn't destroy Hoenn when it lands.
