"There was a huge war blah blah and then a super weapon that could kill everything but one pokemon can live forever and there was a king and stuff". All this with Team Flare mostly bumbling around through out the main story, it doesn't mesh with the big epic backstory of the super weapon.
Team Galactic still probably did it the best. They did the idiot peons that aren't privy to the real agenda better. They were less annoying idiots like Team Flare and more like brainwashed college students swayed by pretty words, and THAT would have fit more with Lysandre's drastic worldview than the 'stylish' dorks he ended up with.
