I think there are three timelines:
Classic Timeline:
RBY -> 3 Year gap -> GSC
The original gameboy games. Team Rocket are the only villains, Mewtwo is the extent of fucking up with the natural order of things humans do, and the rest of the legendaries are just rare pokemon that show themselves to exceptional trainers once in a few generations. The world learnt its lesson from the Mewtwo fiasco and never again tried to mess with Pokemon powers it didn't understand, and there were no major crises for at the very least decades after team rocket was finally defeated at goldenrod. Weather trio, creation trio, ying yang trio, Xerneas and Yveltal were never awakened. Also, in the past, AZ's war never happened. UBs never attack this timeline.
Advance timeline:
(FRLG/RSE) ->Slightly less than 3 year gap>DPP->short gap->HGSS->10 year or so gap->BW->1 year gap->BW2->??? gap->UBs attack
Universe similar to classic universe, AZ's war also never happened. Eventually the UBs attack it and lots of people die, some fall into another universe.
Mega Timeline:
Where Gens VI and VII happen. We don't know the full details but presumably events similar to those of the advance timeline happened in this timeline, with the crucial difference that AZ's war and the Ultimate Weapon happened 3000 years ago, which leads to Mega Evolution existing and Birth Island not existing. Survivors from the advance timeline end up here. i think it's too early to make a clear timeline of this universe.
Also, if you want to overthink it, every "universe" here it's actually a multiverse in and of itself, accounting for different saves and version differences.
