Take a boss character, add Pokémon onto their team, change a few abilities/stats/moves/typings and make the game challenging. Like...actually challenging.

I guess you're not very bright or have never played one of these hacks. There's always two versions, one with changes to Pokemon stats, available moves, and abilities (often making one of their available abilities their hidden one), and one that just has encounter and roster changes.

They were terrible and repetitive, literally an endless battle tower with non sense teams that break the whole regional theme and story just because "lol if i put some op shit here and here it will be enjoyable and hard"

The teams in Star Sapphire DO ruin the experience, much more so than anything in Dray's hacks. Are you sure you aren't confusing the two? Star Sapphire is the one that puts legendaries that don't even make sense on every other team, Dray's games at least try to be reasonable.
