Even back in the Nintendo DS days, when flashcarts such as the R4DS started gaining popularity the Nintendo DS sales skyrocketed due to how easy it was to pirate games on it.
Nintendo, howerer, cracked down on pretty much every DS flashcart reseller for one simple reason: their system might've become very popular, but developers started losing faith in the console itself.
Think about this: as a developer, would you rather program a game for a well-protected system on which you know that your game won't get pirated and you will get almost-guaranteed economical gain or on a sloppy system where's dead easy to pirate games on?
So, even if console sales would go up, it means that the overall number of (good) third party would go down. It's pretty much what happened to the Wii in the late years (still, in the Wii's case, you have to consider all the other flaws it had too - such as the outdated hardware).
