After beating the e4 you get a 15 min cutscene and then you fight tapu koko without a chance to save. I'm asking if you can still catch it if you kill it that fight

Every legendary returns after being beating by defeating the E4 since Gen 5.

Yes. They made it so that you can recapture legendaries if defeated in the overworld since HGSS. All you need to do is beat the E4 every time they are defeated.

The flags on the Rotomdex map are there to tell you where the cutscenes are so you can do everything you need to before reaching that point.
