They were attacked and resulted in Looker, Anabel, and other unconfirmed individuals being thrown into Ultra Space and spit out in the Megaverse
It's very likely that the other universes survived the attack, especially if Necrozma were not involved, thanks in no small part to the Legendary and Mythical Pokémon present in those universes.
