He gave up excepted that if the Totems didn't want him to protect the island than he wouldn't protect anything. Guzama his second in command took over the half that where violently apposed to them not making him a captain and formed team skull. Because he is still there symbolic leader he lives with them but doesn't condone their actions not stopping them because the totems didn't want him to.
But then he turned out to be the Kahuna so that is all mute except maybe replacing him with Guzama in that explanation.
