He explains in BW2 he is just really interested in science and was using Plasma because they had a big enough budget for him to do the sort of work he wanted.
Ghetsis was still the big baddie, Colress literally has that name because he is Colorless. Not Black, or White, he's unbiased and driven by science.

The sages didn't do shit in BW. What would they be charged with? The few sages that did something bad, like the guy who stole the Fossil, were probably broken out of the prison. That's why they're with Ghetsis.
