Instead of having multiple checks via shaking to determine whether you capture a Pokémon, the number of shakes of a Pokéball is tied to its capture chance directly. The lower the chance, the less shakes it gives if you fail.
"You missed the Pokémon!" is the message you get for the lowest catch chances. It just means you have a very small chance of catching the Pokémon. If you do manage to capture it, it will always give all three shakes and then be caught, with nothing between missing the Pokémon and capturing it ever appearing in the fight (unless you raise its capture rate with something like freeze, of course).
