A) Frederica isn't always pleasant and submissive. Kinda makes sense, being placed in a party of random people of a different time, she needs time to warm up.
B) Frederica is a fucking beast in combat and just by having her you unlock the Gunner class, which would be otherwise absent from the game, and you are allowed access to great skills via her grimoires. She also is capable of some of the highest damage outputs in the story mode, her only defect being frail on the physical side.
C) You barely have to babysit her. The first thing she does when awakening is confront the FOE and is already usable in-game in that very fight. She isn't the strongest character emotionally, but soldiers on the entire game and actually considers the Highlander's options instead of just going "I'll do what M.I.K.E. says because muh emotional dependence" or some shit.
You actually provided a good counterexample of Lillie with that reference. Ricky isn't perfect but surely has more to offer in terms of caring about.
I am actually not hating on Lillie. I just happen to dislike her because she kinda comes out as rather weak, even if justified in-universe. I am all for being the hero and save the damsel, but until the very end she's an absolute load, and I only felt like helping because at least she means no harm.

Which jrpgs are you thinking about? I could check them out for a fresh take. Bonus points if they are retro like Etrian (Wizardry formula). I have been craving those like crazy lately.
And yeah, writer skill can make the magic happen, but it's really rare, unfortunately. I can only thing of a few couples I actually rooted for/cared about. It's a very difficult subject to write properly. If I wrote something, I'd just avoid it.
