So long as they don't do anything too outrageous or illegal, he's content to let them hole up in Po Town and not do anything about it. Oh yeah, and have the grunts look after his cats whenever he's out.
In return, Team Skull gets their base and their illusion of freedom. Win-Win for both of them. Guzma and Nanu probably avoid each other to keep up the pretense and to save face; Guzma is likely powerful enough to face Nanu in battle but won't because the implications of taking down a kahuna are quite obvious. Likewise, if Nanu took down Guzma, what would happen to the poor kids who joined up with Team Skull? I'm sure he sympathizes with them.
It's probably a screwed up situation born out of being made a kahuna when he really didn't want it and his previous escapades in Interpol.
