Bottle Cap Question

If I have 20 gold bottle caps right now, does breeding even matter when you just need to catch a pokemon with the right nature and ability?

I guess not; but bottle caps are only superficial changes, so that pokemon won't be treated as if it had max ivs for breeding or the like.

The pokemon needs to be level 100 for the bottlecap to work

Not really but you have to be lv 100 to do it and breeding might be faster than the grind. Don't forget egg moves though.
