For the last time, she will NEVER become a champion.
Becoming Champion means she has to stay in Kanto, away from Nebby and MC, whom she promised to return.
On top of that, she, a useless NPC, will have to beat Ethan, with his Lugia/Ho-oh. That's NEVER happening. Not everyone is strong enough to become a Champion. It isn't a place just anyone can take.

All of these are better candidates to defend MC's title. I love Lillie, but her being Champion makes zero sense.

Lillie joins up as sidekick/mentor/prof assistant and helps you along the quest showing that she's grown as a person, has some skill as a trainer, great knowledge of the region, but still has self doubts.

At the very end when you complete Victory Road - she wishes you luck and thanks you for your example of courage and your companionship.

After you defeat the Champion and register your Pokemans, Lilie approaches, heals your Pokemon, reveals that she had 8 badge before she had even journeyed with you, thanks you for giving her a final push of encouragement, and challenges you to defend your title on the spot.

if she were to return as a more major character (champion, elite 4, etc.) it would be in a sun and moon sequel (which we have no idea if we're getting one or not, hopefully we do)
