It's gonna seem a little tedious at first but it's actually pretty easy and quick...
1) Make yourself a little remix league: 8 gyms, 4 elites, 1 champ
2) Now give the gym leaders a city/town to operate out of. (it doesn't have to be a town with a gym in canon) Give the e4 and champ a base of operations as well.
3) Pick 1 forest, 1 victory road, and 5 other dungeons(whether those be caves, forests, buildings, etc...)
Optional: Now count up the exits to each town and dungeon (i.e. Saffron has 4, Littleroot has 1; Illex Forest has 2, Fuego Ironworks has 1) and pick existing routes to tie your towns together end to end.
Go ahead and specify any particular logic you've got for your choices. Paint a little picture of how some of the mix and match landmarks fit together.
