This happened to me when I tried to load multiple save files with a legit digital copy of the game. I used some 3DS save editor or something to fix it. I forgot.

Make sure you click export on the pkhex save file too. and call it Main. Just overwrite the existing one then import that file to your sun/moon

Make sure there is only one file to export because save editors like to try import them all at once so it leads to corruption.
