Any value that doesn't have a label telling you what it's for is unused by the game to begin with, so the only way the data could be "off" is if you deliberately edited those values for no reason. Go ahead and catch a legit Pokémon and open it up in PKHeX. Those "hidden hex values" are on the OT/Misc tab under "extra bytes" and you'll notice they're all 0.
Also, if you knew anything about PIDs at all you'd realize why any discussion of their legality is a moot point, especially for Pokémon originating in gen 6 or 7. Sure, if you're that autistic about the Pokémon being 100% legal by all means breed if it makes you feel better, just know that no one who isn't a hacker themselves will ever know the difference.
Also, congrats on not misusing the term "trash bytes" like so many other people with a poor understanding of how this shit works often do, that would've really rustled my jimmies.
