She left because her sister went out to travel around the world for something that they do, and they decided to leave the gym to Misty, and she had to do it, it was an obligation.
It's not like Ash would ditch her after the bike was repaired, if she wanted to keep travelling with him he wouldn't mind it happening. He obviously enjoyed her company even if they fought a lot, they were great friends.
She even traveled with him for a bit at the start of the Battle Frontier, and I'm pretty sure there was no bike involved in this.
