The only nintendo properties that died are the ones that stopped making money, and even then some of them got brought back, namely Kid Icarus and Star Fox. Metroid also kind of came back but I don't think anyone bought those games.
The only permanent way to kill Pokemon is for Japan to be devastated by another earthquake or flood, the latter is reasonably likely since Global Warming isn't slowing down.
