Whether you're playing in a universe with or without Mega Evolution, theres no reason to believe anything in the games thus far would be any different, because only Hoenn/Kalos had a proper dispersal of Mega Stones.

It's why there's no Mega's in the main game of S/M. It's why Fuji explains in Origins that Mega Stones aren't found in Kanto.
Just because people in Unova or Sinnoh haven't been seen using Mega Evolution, does that mean those games are in a completely separate universe? The main series has made retcons as early as Gen 1, just look at the additions of Steel/Dark typing. Nobody claimed Gen 1 was in another universe because of that.
They literally have NPC's in X/Y referring to the B/W Plasma attack in Unova, which was a nod to the fact that the game took place around the same time as B2W2, before the actions of Neo-Plasma was made public.
