Zygarde wasn't part of SM when they were designing it. It wasn't until some asshole said, "shit, it's the 20th anniversary usn't it? We need the new games out this year," that Z was cancelled and the leftovers from the anime (Ash-Greninja and Zygarde) needed to be worked into SM so all the Zygarde build-up and promoting wasn't wasted.
