tons of content, (mainly kanto), decently difficult, Johto was a fantastic region

they're not my favorites but I can still see why a combination of the above reasons+nostalgia would make it be a lot of people's favorite game.

Johto is small and barren due to having to share itself with Kanto. Having two regions made both of them suck.
