how do you even corrupt a 3DS save file

I've never had to deal with shit like this on my DS/3DS games

At least, I'm pretty sure my Diamond copy, which has a fuck long time, still has its 400+ hour save, it's been a while since I've checked

hope I don't jinx myself, but on the case that I do, I might just replay the game again, even if the battle speed is atrocious

We all know GF is not the most competent company, but what cloud service would unceremoniously delete your stuff and not restore it because of an update? That's retarded. Keeping all your mons on your game even more so as corrupted save files are a much more common and known issue.
