Systems within the game, even if broken, aren't cheating. It's something anyone with the game could potentially use. Is it "fair?" Not always, but the people who say it's not have those same tools at their disposal.
Look at something like Team Fortress 2. There's all sorts of settings you can change, but they're hidden behind console commands. That's something that everyone can use. Setting the right ones can make you better than someone who doesn't know about them. (Things like cl_interp, etc.)
Using an outside program, say an "aimbot," is something else.
I realize that with Pokemon, the results are generally all the same. But I don't cheat, because I use Pokemon as a time waster. Cutting that out wouldn't give me much of a reason to play.
