I always liked the idea of the antagonist/leader of the rival team being the champion
they keep their identity a secret while you battle them throughout the game until you get to the league and notice they have the same team or something, and after the battle they come clean about everything
the elite 4 could be in on it too, as their admins or w/e
I think the idea of a corrupted Pokemon league is pretty sick
