I think it's safe to assume that Lusamine knew about most of the ultra beasts before the events of the game. She spent a good portion of her life studying the ultra beasts in general, not just nihilego. But has she ever gone to ultra space before the events of the game? Probably not because then she would have had two cosmogs. One she would have used to gain access to ultra space, and the 2nd (Nebby) to go in again.
