Is he the most evil Pokemon villain (in the mainline games)? I mean all the other villains had some sort of justification for what they were doing, but Ghetsis was just being an ass.

There was no justification for Giovanni or Cyrus. "I hate everything so I'll destroy the universe" is a lot more evil than "I want to rule, so I'll destroy things".

There's also the theory that he killed BW protagonist and stole Kyurem from them. That's why they've been missing for 2 years, with no contact, and only N's Dragon senses Kyurem and returns.

I'd say so, which is why he's my favorite villain so far. Ever since Gen 3 we've had villains who were well intentioned extremists, believing their actions were for the good of the world. Even Cyrus to a degree, believed what he was doing was right.
