Could have them go like the old Colosseum, where they're immensely powerful, moreso than the base mega, but the immense pain and fury they're feeling will often prevent them from obeying, to attack you, wild stat fluctuations, etc. Seems a little dark for a protag, though. Maybe a cipher admin could have one without the negatives? Then we'd finally have an honest-to-goodness boss pokemon battle.
