If anything I like that it has a noticeable neck compared to its pre-evolutions, as it's an important part of it as a soloist pokémon.
Pretty much the same could be said for the flippers. I never thought they looked off, I really don't see a problem with them. What about them looks off? They are long enough to hold Primarina up while on the ground and also look natural while swimming.
The "extra things" are what make the design so great imo, everyone of them have a purpose even if it might not be immediately obvious. I get why you may feel like they make it "less creature-like", though, but that's really subjective and clearly intentional so I wouldn't call it a flaw.
I just don't know what you mean by "the mouth and snout look strange", though, you have to explain better for those.
