He still owns Greninja's ball. Obviously Greninja had to go help Kalos, but there's nothing stopping him from returning in the future in-universe, and it also stops some lucky fag with a Master Ball accidentally catching it. Goodra's Pokeball is with the game warden, Ash can technically call on it if he needs it.

Here's the interesting thing.

They most probably are XY' mons, but the continuity in the anime overall is so iffy and convoluted, you can also easily assume Ash just came from any other adventure where he caught five mons and is dropping them before heading to Alola.
It works, especially for the Japanese 10yo kids who didn't watch XY and are just getting into the anime with SM.
