They usually divide up the Pokemon so that in order to obtain them you'll probably get both installments in a generation (see Gen 6). Releasing a game with a bunch of Pokemon you already have (and with their hidden abilities) is a business move too tarded for even GF to make. They're much more likely to continue the pattern they've been following for some time now, a pattern that was only interrupted once.

As for the Switch talk:
The games being on the Switch seems unlikely to me for multiple reasons. Mostly because they're continuing the support for the 3DS, indicating to me that ultimately the Switch is intended to replace the Wii U. It literally is the evolution of the feature where you can play some games using the Game Pad alone.
Furthermore, moving Pokemon from older games to the next generation is a feature I'm certain they're likely to maintain. Although there are work-arounds, the fact that a 3DS cart can't fit into a Switch casts further doubt on the Switch idea to me.
