Nintendo does own some stake in Creatures, but not enough for them to be subsidiary.
The Pokemon Company was made to help manage the Pokemon brand, with much the merchandise and deals with outside parties being handled by them. They don't actually own the rights to Pokemon though, so agreement is needed by people at Nintendo, Gamefreak, and Creatures for anything major to happen with the franchise.
