If I had to guess, it would be much the same as a normal pokemon game except with a few key differences. Maybe instead of Elite Four there are a bunch of trainers that have been a thorn in your team's side throughout your journey. After you encounter and catch legends, you offer them up to the boss for a while before they get handed back to you at a climatic point of the story. Maybe you'd even end up battling the professor of the region, that would be kinda hype.

I would like to see something where if we joined an evil team. It would be to take it over as boss and change the gang in particular to be a force of good.
Could have some interesting battles with rival gangs. Managing your underlings teams. Giving them shitmons you catch or breed for them.
The legendary encounter has you confront your rival gangs leader. Just ideas.
