Sure, it isn't limited to a single region, but most Legendaries' roles aren't limited to a single region. Both Rayquaza and Giratina can be anywhere outside of their region. And they, in a sense. Outer space and Distortion World aren't really part of Hoenn and Sinnoh.
The "underwhelming" part is only applies if you had expectations it would be doing something in SM. I definitely agree it was underwhelming, but I doubt this would be reason enough.
The one part I can't say anything about is fighting UBs. As the protector, it makes sense to fight UBs, but at the same time, I don't even understand what "protecting the ecosystem" means. Does it fight anything comes from outside of Earth's ecosystem? Then what about all those alien Pokemon? What about Solgaleo and Lunala? Does it only fight when something is threaten life on Earth? But then UBs aren't as dangerous. Lele has likely killed more than the UBs with her scales. Lysandre and Hoenn legends came close to that. Does it only defend against otherworldly threats? That's awfully specific, not really mentioned anywhere. And mostly useless, as otherworldly threats aren't exactly a common thing.
All said and done, it comes down to how see Zygarde. If you see him as the protector of Earth, and if you think he MUST do something huge, then I guess there's still reason to hope for more. He doesn't seem to be a protector, though. It seems like the only thing it does is keep Xerneas and Yveltal in check, and nothing more, and I don't see why he MUST play part in something huge. Many other Legends haven't.
