If they wanted to give Embedded Tower a greater backstory, they could have. They left the lore to the visuals. We know its a tower that was much like the one in Hoenn, only this one is completely destroyed and forgotten about. I don't know what more you could possibly ask for here. It was clearly just a second tower, possibly the original one.

Secondly, it didn't do the opposite. It did everything it needed too. Johto is a region all about culture, so they were expanding on lore a lot in HGSS. They did the same for Sinnoh with Sinjoh Ruins.
