Folders break pictures into categories of where they came from (Pixiv, Tumblr, Da), and filenames include the source URL, artist and character/series tagging
That way I can easily get the source URL out of filenames
The only thing I'm missing is content tagging, but I'm waiting until Hydrus adds source fields before I go content tagging everything
