We're only talking about lines of code being copied over instead of people in a hypothetical situation, but there's still a bit of a difference between 'transferring' your old Pokemon between games in the way the devs intended (that is, copying over their data and then deleting them from the original game) and just deleting everything about the old game and constructing a new Pokemon in the new game according to stats you recorded about the old one.
