That aside, I was sort of expecting her to send herself out to battle as a unique Totem Nihiligo variant as a surprise last Pokemon but all GameFreak delivered was disappointment.

It was to give a reason to totemize all of her pokemon to super charge their stats. I thought it was a fantastic way to do a final boss battle that utilizes a mechanic introduced in the gen. Lysandre could've easily outdone her by being able to use his machine to Mega Evolve all of his pokemon.

This thing stood out, but I can't imagine fighting him directly would be very difficult. He doesn't have any defenses against Pokemon.

Lusamine on the other hand is 70% Pokemon and Nihilego could probably protect her.

Same here. Basicallythe backpack was supposed to be a backup battery for Xerneas/Yveltal's power. Also a hint towards Magearna, judging by its purpose and the lil shells on the bugs.
