But I also don't know much about a Clafairy, and my research didn't give me any reason to believe that it isn't a Clafairy. So I'll consider both possibilities, though favor the former.
In case it is a doll, there are a few reasons why she's crying. First, it is cute and she doesn't want to throw it on a Pokemon, using it as a scapegoat to escape. A likely one. Second, she is hurt by some external force, and is just hugging the doll as she cries. As there is nothing to confirm or refute this point, so I will rule this and other similar points out henceforth. Third, it is the Doll Lillie gives her. Though in this case, the WHY of her crying is not clear. There are two scenarios that make sense. First, she damaged it and feels bad. Second, she's a pussy and is crying for no reason other than she misses Lillie.
In case this is an actual Clafairy, there are a few of reasons she could be crying with it. First, it's dead. Second, it got hurt badly, or it was in danger and almost badly hurt, so she's crying because she was worried. Third, she's leaving it behind in Kanto. Forth and most likely one, the Clafairy just bit her nipple.
Taking all of this in consideration, I have concluding that the best way to comfort her is to FUCK her. Rape her, if necessary. Violate her lips, both upper and lower ones. Make a mess of her. Over and over again, until she's addicted to being FUCKED.
