Do you really need to ask that? They change her history, personality, family, goals, relationships, even the way she fucking talks. Her looks changing is pretty inconsequential compared to all of that. Ask about those, rather than the slight size difference.
To answer the question anyway, it was because the anime team had no fucking idea what Lillie's height was. They were given no information of anything regarding Lillie, and just went with whatever came to third non-existent mind.
