It's not that hard. Nano technology, artificial intelligence, DNA programming and digital to DNA and vice versa technology could make the Pokemon world possible. First it starts as an attraction like an amusement park, then some war or chaotic event happens and the civilization forgets that it was created for entertainment and people just take it for granted and forgot how it started.
