In general though, the two most common ways to define Mary Sue overlap excessively often. And no matter which definition you pick, Lillie is both. She is waifubait and designed specifically with character traits that are endearing to nips and has few to no character flaws.
Perhaps you could make an argument that her flaw is supposed to be the inability to express her own will and always being subject to that of her mother. Her timidness and self-guessing about her actions throughout the game are her rough adjustment to becoming her own person. Constantly blurting out like a broken record how her mother selects her clothes is probably GF's way to try and show just how damn dependent and obedient she was. Lillie is a disturbed child with a wretched upbringing and her entire development is built around breaking this shackle and becoming herself after watching the PC and using you as a moral support crutch and a role model. Kinda reminds me of Until They Bring the Streetcars Back except not nearly as fucked up.
Even if she does have a flaw worth mentioning, she was still a pest in story execution.
