The only 3 I can think of are Dark Cave, the routes between Blackthorn and New Bark and the Safari Zone in HGSS

Pretty much everywhere in Johto is optional except the towns. And even then, Safari Zone Gate may be optional too

The only reason Kanto seems so butchered is because your pokemon are already in their 50s and there's no rocket sideplot to derail you minus the one with the guy stealing the part from the factory. Kanto itself is already a butchered Kanto, the only way the game could've made Kanto feel longer is if they told you that you had to use a lvl 5 Kanto starter and retrain yourself up through Kanto gyms and elite four until you finally beat them all and got the ability to use your team from Johto now. Kanto was originally even more of a barebones region than Johto. Really all that we lost in the Kanto post-game was
-Cinnibar island (which let's face it only had the Pokemon Mansion worth it)
-Lavender Tower
-Mt. Moon
-The Rocket game corner hideout and going through Silph again.
Everything else was pretty much left as it was, hell, the Seafoam Islands were honestly more labyrinth-like in the post game.

I did 3-mon runs many times and they are easier than regular runs. The three mons take way more exp than they would normally do and become absolute monsters.
