Here's what I do for in-game stuff
>Starter
>Early route Pokémon
>Third Pokémon between the 4th and 5th gym. After the 3rd gym if I'm feeling extra frisky
>Late-game Pokémon that I've waited for forever to get
>Decent Pokémon that fills the rest of my HM niche before Victory Road (or when needed)
>The strongest Pokémon in my PC (usually the box legend) as fodder during the Elite Four. Boxed immediately after its purpose is fulfilled
Also, pseudo-Team Rate Thread. About to fight the 3rd gym.
