The games are the main source of canon where the anime and manga take their content from but they follow different continuities (meaning they can take liberties)

Each medium is its own canon. The anime still slightly ties together all the way back to season 1 but appears on the verge of wanting to create a new universe a la Yu-Gi-Oh.

Team Rocket was not involved in the creation of Mewtwo in the game canon.

In alternative universe stories, characters' known motivations may vary considerably from their decisions in the canonical universe. The author of an alternative universe story thus can use the same characters, but send them down different paths to achieve a completely different plot.

The image posted with this comment is a good Example of that.
