I'll nuzlocke Gold with Cyndaquil since I normally go with Totodile and fire types are impossible to find while water's pretty rampant.

Silver I'll do the box clone glitch for all 3 starters if it still works, and round it out with maybe Kingdra, Scizor, and Espeon/Lugia. If not, I'll go with Totodile and the same last 4 mentioned but would love to throw on a Tyranitar...but it kills me that it's so damn lategame and there's no way to circumvent that.

It is, yeah. But you'll have plenty of time to use it. You have Route 26, Victory Road, Pokemon League, Trainers in Kanto, Kanto Gym Leaders, SS Aqua, and Cal.

If you're already trading with R/B/Y, why not transfer over whichever Hitmon you chose and breed it for a Tyrogue? You could hypothetically get one after reaching Ecruteak.

No, you can't.
You need 2 3DSs to transfer between RBY and GS.

I'm not sure about shiny, I believe it depends on the IVs or some other random shit, but every mon you transfer into the bank will have its HA.
